I can understand why you'd find that annoying. It works both ways, though. There are a lot of male leads who are terrified of women. (Some of them even have pseudo-allergic reactions when they interact with them, most recently in Mayo Chiki, but it goes back at least to Girls Bravo.)
I think it's usually a fairly cheap plot device, but it can be put to good use as well. (As I would argue it was in Working.) As for invoking a sense of moe and wanting to protect them, I'm sure that's a valid hypothesis for the brunt of the cases, but damn, I'd want someone to protect
me if I was up against Inami.
