Is MH Nao a virgin? Who knows, it depends on what she was like before her mother got sick. The Nao as we know it in MH, after she starts 'earning' money for her mother's illness, was only interested in robbing people. I certainly don't think Nao had sex for some time in MH, if at all...

And she was a nun-in-training during the closing sequence of episode 26 in MH, a position that by it's nature screams Virgin. I don't think that Peridot is exactly the proper gem for Nao by any means however, but signs point to the fact that of the HiME girls, she was the most likely to remain a virgin.
