Well, Gido being "evil" helps generate some more speculation on some of his behaviors during previous chapters. Probably one I wanna look into again is when Eve melted in Eve's Story.
I always found his reluctance to saving Eve when she melted in Eve's Story to be strange. Rather than listening to what Saten had to say for saving Eve, Gido seemed reserved to being hopeless and lost. Also makes you wonder what Gido was doing to Eve to cause her to melt?
If Eve didn't have a Fragment then, it would make sense that an Eden's Seed injection would cause her to perish... but what remained was her brain and nervous system. If the nervous system were original apart of Kasumi, though, as has been speculated, then maybe that's why it survived and everything else (the cloned body parts) died. Then again, this is all speculation...
Also, looking back on some previous events has stimulated some ideas...

:
When Cruz smashes the secret roster to prevent Setsuna from stealing it, Gido has the largest panel and comments "How could he!" No one else seemed from Blade's group really seemed that interested in it besides him. He also has two other reactions when Setsuna shows she recovered the data chip, too. Makes sense why he was so interested in it given the fact that he's been searching for it all this time.
If this is true, then perhaps Blade meeting Cruz in the sewers were all originally planned by Triple Six in the first place. So the events kinda proceed like this:
Adam Project explodes >> Mizuha steals information, puts it on data chips and forms Resistance >> Triple Six infiltrates Resistance with Aruka who locates data chip in Cruz's head (but not his pendant) >> During fight with Simeon, Aruka leads Cruz (with chip) to where Gido is >> Gido sends Blade out to save Cruz and bring him to Church (or something).
However, suppose the intelligence between Aruka and Gido isn't perfect and that Gido thought the chip was in his pendant (which they found out after Kafka busted it) but Aruka thought it was in Cruz's head.
Also, one more bit...

Kinda wonder what happened to Blade over the years and why Gido reinforced his organs/skeleton with metal. As you recall, when Disk examined his body in Chapter 25, she was surprised to see his internal structure to be quite different than a clone of the Second Christ. Hope we get those answers sometime soon.
