That's because it is a difference, if you say さんぜんいん (sa-n-ze-n-i-n) or さんぜにん (sa-n-ze-ni-n). The name consists of three Kanji 三千院 = San Zen In, so the n before the i belongs to the Ze and not to the i, so it would be read さん ぜん いん.
If you said さん ぜ にん (San Ze Nin), it would be something different or just nonsense.
