(I don't own the first season, and it's been a few months since I've seen it, so I can't remember what happened to her. I know she confronted Zero/Lelouch, but I can't remember more than that, and Lelouch using Geass on her, or something like that.)
Also, depending on the answer to the first question, are her whereabouts only unknown to Guilford and Britannia, or would someone, such as Lelouch, know where she is? I just find it strange that she hasn't shown up yet, given that I'm almost 100% positive that she isn't dead.... yet.

No one really knows what happened to her after the season 1. Basically what happened was that she was fighting Lelouch, and got attacked by a Geassed Darlton (who is promptly killed by Lelouch). Lelouch uses his Geass on her to try and find out what she knows about Marianne's murder (which turns out to be not very much). Lelouch runs off and Suzaku shows up. Cornelia tells him to hide her wounds as best as he can, since if Guilford & Co. found her like that, it would hurt their morale. That's the last we see of her.
As of turn 4 of R2, she really hasn't been mentioned by anyone other than Guilford, who has no idea where she is, but some of his comments suggest that he thinks she's still alive (although that might just be wishful thinking on his part).
