When looking at Gen's recent anime works - Madoka Magica, Fate/Zero, Psycho-Pass, and now Gargantia - I see a fairly consistent theme.

Any system or ideal that intentionally victimizes some for the perceived benefit of the majority is a rotten system that deserves to be destroyed or reformed.
We see this in the Puella Magi system, Kiritsugu's "the ends justify the means" ideals, the Sybil System, and Gargantia's Galactic Alliance.
The Puella Magi system was reformed after its flaws laid bare, the Holy Grail made a complete mockery out of Kiritsugu's ideals, the Sybil system was consistently made to look very bad, and Ledo happily leaves the GA behind to join a society where kids like Bevel aren't sacrificed for a perceived greater good.
In short, I think that Gen disapproves of any system that takes a very cold and purely mathematical approach towards humanity, its needs, and its societies. He's not very keen on utilitarianism.
I think that Kyubey, Kiritsugu, Sybil, and the GA/Striker are all meant to represent this sort of "the ends justify the means" thinking taken to its most logical conclusion. And when viewers see that, we tend to recoil at how horrible it is.
But Gargantia is unique in that it shows a positive example rather than simply showcasing a negative example. I think Gargantian society is pretty close to what Gen would consider a good society.
