is supposed to mean? AGTH and Atlas get "management god" but that doesn't seem very correct.

I don't know the exact meaning of it ( my japanese isn't really that good), but you should think like gods that manage/ keep in check of all the worlds in this time space.

chapter 6 reveals the existence of two(I think) separate pantheons of gods. The translations of those names is also flaky. Anyone have better explanations?

Do you mean 南天神 and 北天神? Those are the names of two pantheons. 南天神 is from the northen part and 北天神 from the southern part, if I translate it a bit freely. The story will be explained in chapter 9 (i think it's chapter 9)
