Shisui's genjutsu was going to make Sasuke protect Konoha if it was used on him which is a example of how the genjutsu can control people and take away their free will by making them do something.

Then what would have been the point of incinerating the crow? Naruto could've used it later on if he ended up failing this time around. By doing that, he did the complete opposite of protecting Konoha.
