Considering the handling of retelling movies, Kyoto seems to be the most retold story. Still, with the liveaction and the reboot Restoration, it seems Jinei became a fanfavorite too consider how many times his duel against Kenshin was retold.
Jinchu seems to be popular when primarily focusing on Kenshin's backstory and teenage Kenshin does act very different in the flashbacks. What I don't like about Hokkaido is it forces Kenshin to be the main character again even though Jinchuu ends with Kenshin finding a successor. The controversial OVAs Seisohen went harsh with Kenshin's future but his successor remained intact so I have mixed feelings in regards to what is the better sequel. I do remember the author once said he had plans for a sequel series which involved Spoiler for big spoiler of the manga:
I don't remember it well but it caught my attention when reading the notes from volume 28 when I was younger.

Lidenfilms is certainly capable of pretty high-end product. If you're adapting RK I imagine you're going to spend more on Kyoto than Tokyo, as it has most of the headline fights the fans are obsessed with. And it builds momentum for Jinchuu, which is presumably the reason this reboot exists in the first place.
