Heathen! You didn't mention The World Ends With You!
Not that I like it anyways, since it's more an action rpg with AFAIK no 'real' party. But if you can get beyond that (which most people can, because I'm weird), then it is undoubtedly the most critically acclaimed DS RPG to be released yet.
Personally, I love the Etrian Oddysey series (hard ass difficulty) and the Izuna series (I'm a masochist when it comes to Rogue like games lol). Puzzle Quest with it's RPG elements was quite surprisingly addictive too.
But best RPG in the DS so far? I'm ashamed to admit it, but I'd say Pokemon. God, I love battling my friends until we were all sick and tired of the game from nonstop battling for a couple months lol. Dragonite Dragon Dance into Outrage FTW! ^_^

To add to all the posts above,
Sigma Harmonics(Squareenix as well) = Incredibly epic, and some people related the form of epicness to TTGL.
SRW W, if you're a mecha fan.
Both are in japanese, for one that exists in english, Castlevania Dawn of Sorrow.

Other games to watch out for:
Valkyrie Profile: The Accursed One
The Xbox360 is just beginning to get its legs in Japan, but the DS RPG library has made the handheld the system for JRPGs for a long time now.
