Well I can think of a few more but they may not fit all of your requirements.
Ghost Hunt - capable male (co)lead, lots of problems to solve but not much character development
Tytania - it does fit your requirements but in my opinion its not a great series but its not bad either so you might want to give it a try
Tales of the Abyss - lots of character development, problems but the male lead is not all that capable (specially in the first third of the series)

I'[m not really good at these kind of request,but Onani Master Kurosawa?I thought it was one the best i've seen,I didn't mind,but most consider it a nasty manga because

Devil May Cry (lack of character development; need to play the entire DMC series)
Final Fantasy VII: Last Order (lack of character development; need to play Crisis Core)

Tales of the Abyss (not the protagonist)
Tower of Druaga (not the protagonist)

How about 'Master Keaton'?
I've seen far too many of those ads on the dvds I've bought...

But yes, Dr Tenma from Monster is probably the perfect fit as far as I know.

Seconding Monster, fits exactly your description. Don't be afraid that it's 74 episodes, it's totally worth it. =D

Dare I recommend Reborn!? The main character is weak as hell and problems don't start till season 2...oh well, I'll do it anyways
Fullmetal Alchemist and Pandora Hearts also have great mysteries playing.

Detective Conan would also be nice but idk if there's an anime for it.

I've watched/watching khr, fma, Conan but not Pandora Hearts. And Detective Conan does have an ongoing anime of it. I think it already reached 500+ episodes.

Shounen Onmiyouji - main starts weakish, but gains. One of the best anime I ever saw. The climax (pre-end) is amazing.

I would suggest Wolf's Rain. I think it fits into your criteria, except character development. I also want to suggest Samurai Champloo.
And I want to second Trigun, Monster, and Death Note.
