It was great ride. And one of best romance (even though it was more than just that) manga I know. It's sad noone translating it anymore. On top of that, sail of my ship ended safely
(probably), which is quite rare.

The panel's are surprisingly explanatory. Who ends up with who, a decent timeline, the mystery of the train foreshadowing, Masaki's anger. It's all pretty easy to infer.

Masaki didn't kill Ichijo over sleeping around as much as his attitude about it. After Yoshino got killed in the original timeline, Masaki went to Ichijo to talk about it. I think Masaki was aware that Yoshino and Ichijo were sleeping together for a time and wanted to talk to him about it. Ichijo showed a basic "Nothing to do with me" attitude about it which lead to some resentment. Masaki never really cared about Ichijo sleeping around as much as his attitude about it. He didn't view women as people, he didn't really view anyone as a person, and he was just coldhearted. So, Ichijo could've saved Yoshino originally but didn't, and then showed the same coldhearted outlook again when they met in the first chapter. Masaki sort of snapped because of that and killed him, since the original Ichijo basically created victims. That's the impression I got, but I could be wrong on some details.
So, Yoshino died near or at a train station initially. She may have killed herself, or she may have been murdered. She could have had a stalker and she was stabbed to death near a train station?
In the last chapter, it's like a reunion or college type setting, Masaki and glasses girl are dating, and Ichijo has a sudden premonition that he needs to go save Yoshino, so he runs to save her from a stalker near a train station. Ichijo also takes a moment to beat up Masaki a little for all the stress he caused; but it's mostly comedic. Anyway, Ichijo runs to save Yoshino, as she's about to get stabbed he attacks the guy and Ichijo ends up getting stabbed instead. Masaki beats the stalker up. Ichijo finally feels like he's redeemed himself. Yoshino X Ichijo implied ending.

Although I suppose I could reboot it rather easily to where he makes a contract to go back in time to

before Rika was dating her high school boyfriend and make sure she date him instead, preventing his whole mess from occurring. But how to turn this into a despair event horizon worthy of Madoka Magica? Perhaps Masaki should get his wish and end up sleeping with Rika, resulting in the same unwanted pregnancy and botched abortion as in the original timeline. Rika and Masaki later grow apart and break up after they graduate, and Rika continues on the same path as the original time line. This naturally leads to Puer Magi (?) Masaki to become a witch (warlock?).

Madoka/Ore ga Doutei Crossover
Chapter 1:
Masaki Tanaka opened the door and walked across the threshold of his small apartment. It had been about one week since Masaki had visited what he thought was another mixer held by the head of a major Tokyo publishing company he was obligated to attend, but had turned into an event that would change everything, and all because of one chance meeting.
There, he had met Kazuya Ichijou, who had been his best friend until about his junior year in high school. It was at that time that they had grown apart, when something changed in Kazuya’s personality, and his fortunes. The previously mild mannered Kazuya had through a means that confounded Masaki to this day, had become extremely popular with women.
It seemed like every few weeks, he was going off with another girl, which naturally meant he and Masaki spent less and less time together, until they went their separate ways after they graduated.
While he did not publicly admit this, Masaki was, himself, still a virgin, though he was certain that, one of these days, he’d finally find the right person for him. All in all, Kazuya’s actions did not cause him much jealously.
Today, however, Masaki heard news about another of his old friends, one Rika Yoshino, Masaki’s old high school crush. Specifically, he had heard that Rika had died, chased onto train tracks by a man who had been stalking her. As soon as Masaki heard this, he could feel the rage burn within him like a fire. Masaki had mostly gotten over his crush on Rika, but part of him had always had a soft spot for her.
Masaki knew Kazuya had known Rika in college, so he called him up today to meet him at his apartment. When Masaki asked him about Rika, he said that he had a few one-night stands in college, that she had done that with many men, and seemed like the time that kept getting into bad relationships
The Kazuya told him something that ignited a fire inside Masaki, “I wasn’t really all that surprised”. Those six words meant that he knew Rika was troubled, that he was not surprised that she had ended up working in a brothel, not surprised that she was killed by some disgruntled client.
“How could he do something like this!?”, Masaki furious thought to himself as he walked into his apartment, “Did he not realize that her promiscuity was the result of a deeper psychological issue. At the moment, she needed someone to support her, not to toss her aside like a used rubber!”
“No doubt this just encouraged that dangerous behavior in her, just fucking anyone she felt like. And no doubt this stalker thought he had a shot too, and when she didn’t respond to his advance this happened!”, Masaki fumed, “It’s all Kazuya’s fault… that son of a bitch turned her into a victim!” For the first time, a dark thought entered his mind. He saw himself bursting into Kazuya’s apartment and placing his hand around his neck, choking him until he breathed no more.
Masaki’s rage-induced internal monologue was interrupted by something that made Masaki start, his anger instantly replaced by fear. It was a voice coming from the kitchen.
The fear, however, dissipated as quickly as it came, when Masaki’s brain registered the words the voice had spoken: “You have a most unusual potential, Masaki Tanaka”, the voice said in a high-pitched but still male voice.
Overcome by curiosity, Masaki switched on the light, to reveal something unlike anything he had seen before. Standing on his kitchen counter was a small creature the size of a house cat. The creature was mostly catlike, with all-white fur save for a circular red mark on its back. But it had a fox-like tail, and two long appendages of some description on top of its head, hanging like rabbit ears… but they couldn’t be ears- the creature already had a pair of what were obviously cat-like ears.
“What the hell are you!?”, Masaki asked in a shocked voice.
“My name is Kyubey”, the creature said, “I am a messenger of magic”.
“I must be dreaming, this sounds like something out of an anime”, Masaki thought.
Immediately, Kyubey said, “You are not dreaming, nor am I any sort of hallucination.”
“You can read my mind…”, Masaki asked nervously.
“In a manner of speaking”, Kyubey replied, “But that’s not why I’m here. As I said, you have rare potential for someone of your demographic group.”
“Potential”, Masaki snickered darkly, “Sure you’ve got the right guy? And what do you mean, “messenger of magic?”
“While you may not realize it, you are exactly the kind of person I am looking for.”, Kyubey responded, “Because of this potential, I am offering you a contract which will greatly benefit both of us.
“A contract, huh?”, Masaki asked, “What does that entail?”
“I will unlock your latent powers, which you will use to fight monsters know as “witches” that prey on humans.”, Kyubey said, “In return, I shall grant you any one wish you desire.”
Masaki thought about it. He was still not sure he believed this “Kyubey”, and was not even sure that he did, indeed, actually exist. Yet, on the other hand, if this thing was telling truth… if it could grant any wish….
“As a matter of fact, Masaki, I could prevent Rika Yoshino’s death. I could even rewrite your whole life so that she never ended up dating you instead of that boyfriend in high school, preventing this whole debacle from ever happening.”, Kyubey said.
“All right then, I’ll do it”, Masaki said, still not unsure as to whether this was actually a really weird dream.”
“Very well then”, Kyubey said, as the two appendages protruding from his head moved towards Masaki’s chest.
Masaki gave a shout of pain as he felt a burning sensation in his chest. Below him, he saw a glow of silver light appear in his chest.
“What the hell is going on!?”, Masaki asked, as he saw the ball of light levitate away from his chest. Kyubey ignored him and placed the ball of light right between the appendages on his head. At once, the ball of light transformed into a gemstone, but it was unlike any gemstone he had seen before, it shone with a metallic color, although it were not so much a gemstone, but a piece of silver carved into that shape. Yet, at the same time, it was translucent like a gemstone. Masaki knew at once it could not be natural.
As suddenly as it appeared, the pain in his chest was gone. As he realized this, Masaki also realized that he was now holding the mysterious, yet enchantingly beautiful gemstone.
“That is your soul gem”, Kyubey said, “It is the source of your power, keep it near you at all times or you will lose your powers.
“How close is near?”, Masaki asked, “And what do I do when I encounter one of these ‘witches’ you told me to fight. How do I use my powers?”
“Keep the gem less than about 50 meters from you”, Kyubey said, “And when the time comes, you will know what to do. For now, simply go to sleep, and the next day, you will find yourself poised to seize your wish. No matter what happens, your wish will be granted. If you wish to speak to me, ask me at any time, I’ll be in constant telepathic communication.”
“OK…”, Masaki said, unable to think of anything else to say as he walked over to his bed and pulled back the covers. Masaki then slid into the bed and tried to fall asleep.
