My vote is for "san" as that follows the pattern of using the onyomi for the kanji (kai, rei, etc.) Bara as a possible (but unlikely) reading for the character might be a cute twist, but I'm fairly sure it will be read "san"

well there's this theory that the girl in the portrait is actually maria's rose... so maybe it doesn't help us.. but it'd make sense... I think...

A title doesn't necessarily make something helpful. Also there's Higurashi Rei, which answers some questions but the title's ending translates to "gratitude" as opposed to "Solution" or "Extra" or something literal. The title just has to relate to the story, so either way it's okay and neither is more helpful than the other. O.o

Erm, even in the remote case it's read as "bara" it won't change its meaning. It's not the kanji of "rose" no matter how you want to pronounce it.

It doesn't HAVE to be the kanji of rose for the pun to work... often puns/double meanings in Japanese poetry work just with the sound. Case in point is a poem of Akechi Mitsuhide who composed a poem just before he betrayed his lord Oda Nobunaga that went:-

Toki wa ima, ame ga shitashiru satsukikana

時は今 雨がした滴る皐月かな
The time is now, the fifth month when the rain falls

but, without changing a sound, an alternate meaning is:-

土岐は今 天が下治る 皐月かな
Toki (Mitsuhide's clan's ancestral name) shall now rule the realm under the sky

I wouldn't put it past Ryu to make such a pun as 'San'/'Bara'...
