I've been busy trying to make a layout in Minecraft to build Rokkenjima on, but I can't for the life of me find a nice blueprint of the buildings. Is there any kind of picture that can help with that? I've already found Ryukishi's travel pictures, and I'm using a lot of the anime as reference for the size of buildings even if some don't match. I want to rectify those buildings (Chapel and Mansion respectively, the Guesthouse looks fine) and make the entire island.
My biggest problem right now is restarting a map over and over to generate it and try to find a suitable island to terraform... until them I'm gathering information. I might try to put it online when it's done too, and I guarantee with certainty that it's gonna be huge. I first had the idea to make it entirely online but I haven't found anyone interested in such a project. Minecraft players don't know 'bout my seagulls. Basically what I'd be looking for is the room layout of the mansion and the guesthouse as priority #1, but also where the buildings are placed exactly on the island compared to each other. It's gonna be big, it's gonna take weeks. It's gonna take a miracle.

Unfortunately as far as I know a layout of the Mansion doesn't exist.
You can only hope to reconstruct it from what was shown in the anime and the info available in the novel. EP6 gives some interesting clues about the layout of the first floor.

The anime and novels don't agree with each other about the mansion structure, so probably you're better off not mixing data. For instance, the novels say that the courtyard is completely enclosed while the anime shows it being open to the rear. Also, the anime has the grand staircase immediately outside the parlor, but they're separated by a long hallway in the novels.

I'm not going to mix both (as much as I can), if I can I'll go along with the novel's data but I'll sometimes have to use the anime.
I'm also using some logic (such as servants mentioning having to close the halls' windows proves that halls are against the sides most of the time) but I'm having trouble coming up with some blueprint. Once I'm done with one I like I'll show it here; let's call it my own representation of the mansion. Of course if applicable I can also show the building progress as I go along, though I'd understand if it's not the place since it's still Minecraft and not drawings or actual pictures or whatnot. I guess it's sort of like the Scarlet Devil Mansion... no official blueprints, a pain to figure out, a wonder to build.

I took a graphic design class last year, and went in blind trying to create Rokkenjima for a project. I understand your pain, the design for the island, ESPECIALLY building interiors are so very confusing... it just didn't go as planned, and the whole Mansion turned out weird, and I never even got to the second floor...
