Well I don't follow Naruto, but if the encodes are Xvid a common problem that could produce that is only having your DirectShow playback decoders up to date (whereas encoding apps generally use VfW). So in other words ffdshow and Nic's dshow only xvid release are for media players and you need a recent binary from koepi/umaniac/whomever for transcoding from some recent xvid encodes (with b-frames, etc).

P.S.- could it be that it is in PAL format and i need NTSC? (because of the FPS difference.)

Accually it is not PAL fps, it is NTSC Film fps.

NTSC Film 23.976fps
PAL 25fps
NTSC 29.976fps

The problems may be from how you are encoding it, what software are you using?
