Was it ever explained how the Terraformars got in the Annex 1 while it was still in space??

And during Bugs II, there was a Terraformar talking on a cellphone or something. Was he talking to the UNASA head at the time? Was he speaking English/Japanese?

In the pyramid, they found drawings of the ANNEX I and Plan B(or whatever) that launches the 6 mobile units in opposite directions. How would they know that beforehand?

Not really, although there are hints. The last girl in the bath was Chinese, and there was a woman-like smell (likely pheromones).

Also they were about to enter Mars' atmosphere, so they were probably not in space anymore.

Uh, guys, this is pretty much the anime equivalent of a slasher film. These characters are essentially being lined up for the sole purpose of being decimated later on. I wouldn't get too invested in any one character too much; you're bound for disappointment.

NOBODY IS SAFE. Nobody.
