But with regard to the latest developments, I'm just wondering... Is Homura's transformation still ongoing, or is it already over? Currently, he still has male parts doesn't he?

I believe its ongoing still. (I HAVE HOPE!). Unless the winging of him totally makes him female...

Also I remember reading this in the liner notes but does this fact mean Sekirei started out as males?? Or do the males just become female after a while, like will Shiina become one?

I'm not sure, but I remember reading that Homura's situation is unique. His/her body was unstable in the first place, making it susceptible to changes. I'm guessing such changes depend on his ashikabi, so if his ashikabi is female, he would stay as a male. But obviously, that's not going to happen.

If that's the case, then there's more to the fact of him being pissed off at his ashikabi turning out to be a guy.

Yeah I read that too so that does make sense.
