The Char and Amuro rivalry definitely has a big place.
That relationship goes through so many very strange and interesting phases beyond just being enemies and rivals in war. Their relationship over the course of their lives is very dynamic, and is thus my favorite rivalry. Nearly every rivalry in subsequent Gundams attempts to emulate Char and Amuro in one way or another, or every way. Frankly, they really should! L and Light isn't a bad choice either. Their relationship is very dynamic as well and has many interesting moments. I'm not a huge fan of this one though because of Light's character and how he treats social contact. I give a notable mention to Jin and Mugen from Samurai Champloo for having some pretty fun dynamics. As far as romance, comedy, and drama type rivalries I have nothing that really stuck in my memory. My favorite one-sided joke rivalry is Beck and Roger Smith. Let's face it people, that episode with Beck randomly showing up in that Power Rangers-esque sequence is just hilarious.

Griffith and Guts from Berserk Amura and Char from Gundam Goku and Vegeta from DBZ Gintoki and Hijikata from Gintama These are the first to come to mind. If I had to name my least favorite, it would be Naruto and Sasuke. It's not so much a rivalry as it is unrequited love.

Kallen and Suzaku in Code Geass.
