Something's been bothering me... Why exactly was Shu naked?

Why would they (whoever it was) strip him only to leave him unclothed lying in bed with nothing but a scrawny strip of a blanket/towel(?) for coverage? Furthermore, why would they not warn Ayase of this information before she entered the room? You'd think someone would tell the poor girl that the boy wasn't clothed before she decided to go and collect him. In fact, why was she so hasty about going in? She could've waited a bit after knocking. Have some decency, woman.

What is it with anime characters and bursting into every room they need to be in (that they KNOW contains a person they need to see who very well MAY or may not be presentable) without a decent forewarning?

It was probably for security measures. He came directly from the prison, so they "sanitized" him and got rid of his clothes. I could go on about the possible logic of the timing and such, but the conversation would probably end up in circles.

It's rare to see it in a girls perspective seeing the guy naked

it's usually the guy seeing the girl naked and that's a normal scene.

I'm pretty sure that you've noticed that there's a ton of characters that are very similar to Shu. Maybe most of the other ones are presented in a less pathetic light, but the general essence is there.

-Shu sees wheelchair girl.
-Shu knocks down wheelchair girl.
-Shu picks her up and carries her 5m away and drops her.
-Shu pretends to fall in between.
