The lack of Sakura is pretty much because this is based off of the Good End of UBW. Not as much well anything of Sakura in that route at all.
She still exists, though, she's still being tortured by Zouken and she's still Shirou's friend and Rin's sister.
I don't hold out much hope for her involvement, though, because I don't think Gabriel Blessing had even played FSN until recently, and I'm still not sure if he's finished it.
And if I remember right, Hill of Swords was based off a combination of Fate and Unlimited Blade Works, though my memory is foggy as to how he linked the two.

Just skimmed through In Flight, and I have to admit while I find it interesting, a lot of it is lost on me because I've never watched or read the series it's been crossed over with.

The situation with Rin and Saber, on the other hand, sounds incredibly interesting and I'll probably follow the fic solely for the reason of seeing how it resolves itself; especially with the hints that despite whatever happened at the Clock Tower, the three of them are still apparently together. Which then raises the question of why Shirou came back to Japan by himself, I would have expected Saber to at least come back with him.
So, I've been putting this together for a while now, and finally sat down and actually wrote it. Action really starts in "Chapter 1", but a prologue is needed, and thus a prologue it shall get!

Chapter 0 - Prologue
“For what does a mere homunculus need from me at this hour?”
“My deepest apologies, young master. However, Master Sigebert has requested your presence for the summoning ceremony.”
“That senile old man. Does he truly believe one can summon a winning Servant so tired?”
Indeed, as he said it was early in the morning. As the boy followed the homunculus through the dark halls, this became all the more apparent. It was but four in the morning, well before the sun had yet risen. The long, winding halls of the castle dimly lit by interspersed torches. The trek was long enough, and cold enough, to grant the boy clarity of mind upon reaching the room in which his grandfather awaited. However, upon approaching the door, the boy could hear from the other side…
“And thy sword shalt control thy fate.”
Confused, the boy pushed his homunculus escort aside and threw open the doors himself.
“Old Man Sieben! What is the meaning of this!?”
“Oh, Jubstacheit. I grew weary waiting for your arrival, so I had Adiacht begin the ceremony. As per your deductions, we timed the commencement for when her power was at its peak.”
“That’s not what I mean and you know it! The one who was supposed to be a Master was I, not Adiacht! What is that thing doing performing the ceremony!?”
“If thou accedes to this will and reason, answer me.”
“Your sister is to be the heir of the Einzbern house. Her remaining here in safety was the only reason you were to be a Master. However, Adiacht pleaded with me to allow her to participate in the War. She believes that the family shall fall under leadership that fears to fight for its goal. Therefore, she shall seek the Holy Grail.”
“Begging suits one such as her. Our house will fall under her leadership, whether she fights or not, just as it has weakened under yours. It’s too late for this decision to be altered, so know this. When that thing fails to accomplish your goal, I will take your position as the head of this house.”
“Guardian of the Heavens!”
Upon the completion of the ceremony, the room glowed in a blood-red hue. However, a Servant was nowhere to be seen. The old man was dumbfounded; for the girl was the most talented magus the Einzbern family had produced in over half a century.
“Geez, why did you two have to argue so much while I was performing the ritual? Couldn’t your squabbles have waited until I finished? Thanks to the two of you, my concentration was broken! And Grandfather, how many times do you intend to call me ‘Adiacht’? I’ve told you for years that I hate that name!”
“Your clock is ticking, old man. It will be my time to rule soon enough.”
“That’s enough, Jubstacheit. We must discover what went wrong with the ceremony and rest Adiacht. We’ll try again tomorrow, and this time I trust that you’ll be there to observe it in its entirety.”
“Stop ignoring me!”
In the midst of this familial dispute, the door to the room opened, letting in a cold draft.
“Homunculus! How dare you enter the sacred ceremonial room!”
“My, my… I sure got picked by a wonderfu–
The man draped in red and black stopped dead in his tracks. His eyes widened as if he had seen a ghost.
“…Ilya?”
The man rushed to the girl’s side. Kneeling down, he began examining her face while in shock.
“Uhm, Grandfather… who is this man, and why is he caressing my face?”
“Ilya, is that really you? Are you my Master this time?”
“Adiacht, it appears that he’s your Servant. Furthermore, he seems to have mistaken you for someone he knew during his life. Servant, what is your name?”
That man is her grandfather, and he called her Adiacht… I see, I was mistaken. I’m a fool to think I’d be summoned by her. But that raises the question then. Who is this, and why was I summoned?
“That Servant fits you perfectly. He’s obviously got a screw loose if he believes anyone from his life would still be around during the Holy Grail War.”
“Servant Archer. Excuse my behavior a moment ago. Due to the incomplete summoning, my mind isn’t quite all together yet. Because of that, I’m not entirely sure who I truly am. However, I believe that I will remember soon enough.”
“Very well. Adiacht, you are to leave for the War immediately. Take the Grail to Fuyuki City, for you must fulfill the house’s duty to the war, as well as your duty to the house. It will take time to reach Fuyuki, so spend ample time getting to properly know your Servant.”
“Yes, Grandfather.”
Leaving the chamber, the two of them headed out to war, as Master and Servant. Taking a homunculus with them to transport the Grail, as well as Adiacht von Einzbern’s belongings, they soon arrived at their departure place. However, neither Master nor Servant was satisfied with the information they had about the other.
She looks so similar to Ilya. With the sun beginning to rise, I can see her better and it’s more obvious that she indeed isn’t Ilya. Her hair is the same length, but it’s light blonde, not white. Her eyes also aren’t red, but rather a brownish-red hue. And that pendant…
“Adiacht, was it? If you don’t mind my asking, how many Holy Grail Wars have taken place in this Fuyuki City?”
“Adia.”
“Hm?”
“I hate ‘Adiacht’, so just call me Adia. Also, there has been only one thus far, and it was a failure due to the lack of Heroic Spirits such as yourself. This time, the Makiri house has identified other magi around the world who are worthy of fighting for the Grail and invited them to participate. Of course, they all replied positively, and are likely already in Japan or on their way there.”
The Second Grail War. I see, so it should be around the Bakumatsu Era…
“By the way, about that pendant you’re wearing…”
“Oh, do you like it, Archer? It’s called the ‘Winter Cardinal’. I’m not sure from where it first originated, but it has been passed down to the heirs of the Einzbern family ever since the Holy Grail War began by Lizleihi Justica von Einzbern herself!”
“Ah, I see. It’s quite lovely, and suits you well.”
“Oh my, aren’t you a flirtatious one? Know your place. You are but a Servant, and I your Master.”
“Of course, Adia.”
Hearing someone address her by her preferred name, the girl lightly blushed. Turning her face away from her Servant, she picked up her pace.
“Come, Archer! It would be unsightly if we arrived to the war late!”
Having read through this before you posted, all I have left to say is, I'm very curious as to where you'll go with this, considering the time period it's set in and the Servants you've chosen to have involved in the War. I have no doubts that the outcome will be an awesome thing.
“So this is Fuyuki City, huh? As expected of Tohsaka land, you can sense how strong the leylines are even from the outskirts of the city.”
“I don’t sense anything of the sort. Are you sure you haven’t just forgotten the smell of trees while we were on that ship?”
“Of course I haven’t! It’s no surprise that a magus such as myself could sense such a thing, while a mere marksman cannot. You may take this chance to marvel at my superior abilities, if you wish.”
“Ah, yes. One of the most skilled magi on the planet. Being able to mistake so many ports as the Fuyuki City Harbor that even I managed to lose count; quite an impressive feat indeed.”
“Shut up! I’ve never gone that far from the Einzbern estate before, so how was I to know that the first stop wasn’t ours?”
“And the next handful of stops?”
“I said shut up! That was just-“
“Miss Adiacht, Sir Archer, perhaps you should continue this elsewhere? You’re drawing quite a lot of attention, and we don’t know the layout of this town. It’d be disadvantageous for us to be attacked at this time.”
“Th-that’s right, Archer! We need to learn the lay of the land, and-“
“I observed the city from the ship. While I couldn’t make out the minute details, I understand the general infrastructure. Most of the city’s development is to the west of here. Unless we want to deal with enemies, nature, and wild animals, it’d be best to head that direction.”
“Very well, Sir Archer. It’s getting late, so let us be off, Miss Adiacht.”
“Stop deciding things on your own! I’m supposed to be the Master here!”
“I hereby propose.
Thou shalt come under my command,
and thy sword shall control my fate.
Abiding by the summons of the Holy Grail,
if thou accedes to this will and reason, answer me.
I hereby swear.
I am all that is good in the eternal world.
I am the disposer of evil in the eternal world.

The mansion itself was engulfed by the command’s red glow. Upon opening his eyes, he could see a Servant clad in blue standing before him.
“Servant Saber. I have heeded your summoning, and come forth. I ask you. Are you my Master?”
“The Command Seal upon my hand is evidence of that. My name is Kouhei Tohsaka. In order for us to devise the most effective strategy, I shall need to know your true name as well, Saber.”
“Of course. It is my Master’s right to know information vital to his survival. I hail from Geats, and am known by the name of Beowulf.”
The epic hero and king from 5th century Europe: Beowulf. Said to have slain a monster with his bare hands, another in its own lair with a giant’s sword, and battled a dragon to a mutual slaying. Here he stood, adorned in blue chainmail said to be of such quality that no foe could grip his heart. His bands and helmet a magnificent gold, giving the impression of a boar.
“I see. It seems I’ve drawn a powerful card, indeed. Very well, I shall brief you on the status of the War as it stands. Of the seven Masters to be called to this War, I’m aware of only the Makiri, the Einzberns, and myself. The Einzbern Master should arrive shortly, if they have not arrived already. The Makiri reside nearby. I would honestly be shocked if their Master had not already summoned their Servant. If any other Masters have arrived, or even summoned their Servants, I do not know. If they have, they’re doing well to keep their presences concealed.”
“Well then, Master. Would you mind showing me around the battlefield? While I don’t mind fighting in uncertain territory, there’s no reason not to obtain an edge in battle.”
“This territory belongs to my family, so it’d be a dishonor for my Servant not to be familiar with it. Let’s go, Saber.”
“Well? You said this location had the strongest leylines in the city. Are you able to find the other Masters and Servants like you wanted, or are you just looking at the girls in town bathing again?”
“All the players have gathered. The final Master has arrived, Archer in tow, and is currently headed into the city from the harbor. Rider and Berserker are in the northern part of the city. There’s a chance that any of those three could run into one of the others. Saber is in the southern section, currently moving east. Lancer is in the mid-western part of the city, between the northern trio and us. As for Assassin…”
The Servant, standing at the top of the stairs leading to the Ryuudou Temple, drew his sword by its oaken grip. The Servant pointed his red sword toward the forest to his side and unleashed an intense gale force in its direction. Leaping out of the midst of the attack, what seemed to be a shadow fell behind Caster’s master.
The servitor of death landed gracefully, and instantly transitioned to the offense. Sweeping his arm out, he struck only air. Caster had already thrown his Master into the sky using the same gale force he had attacked Assassin with before.
“White…”
“I see my ghastly appearance can startle even one so battle-hardened. Though I am impressed you were able to sense my presence, Caster. It seems even my level of concealment wasn’t enough while we were near such a potent leyline.”
“Sorry, they’re white so I wasn’t paying attention. You say something?”
“Damn it, Caster! You didn’t levitate me to protect me; you just wanted to look at my panties!? Stop messing around and focus on the enemy in front of you!”
“Ah, yes. I do believe you’re right, Abigail. There does seem to be an enemy here. I suppose I’ll have to deal with him before we can get back to our fun.”
“Underestimating me, old man? Seems you’ve gone senile in your old age. You’ll regret it.”
Strafing to his left, the shadowy figure slipped into the darkness of the night. It was hard enough to see a black figure in the darkness, but a human shape could still usually be seen. However, Assassin was cloaked. He appeared inhuman until he went on the offensive.
Assassin moved fast. Caster was unable to determine his location long enough to even aim a spell before the next Dark dagger was thrown from a different location. Following his opponent’s movements as much as possible while protecting both himself and his airborne Master was almost his limit.
“Stop being so pathetic, you letch! You’re supposed to be a legend, aren’t you? How can you be pushed around so easily by a nameless coward like him?”
“Well excuse me, Ms. Lynn. While he doesn’t have his Master providing him with support, he also doesn’t have his Master holding him back. But if you wish for me to end this fight, I will. Don’t blame me if it makes you wet.”
“PERVERT!”
As his Master berated him, Caster cast another wind magic spell and launched his Master even further into the air. Far enough that neither he nor his enemy could see her anymore. The event must have been somewhat surprising to Assassin, for there was a momentary pause in his attack. Seizing this opportunity, Caster quickly cast multiple spells simultaneously. Limbs were ripped from nearby trees as mounds of earth rose in the area. The limbs lunged into the earth, combusting upon impact. Flames roared from their pyres and seared through the air.
“Impressive, Caster. However, a mere light show will do you no good if that light cannot reach me.”
Caster chuckled to himself. It seems his enemy considers him a mere Court Jester. If Assassin wanted to believe that Caster would fight him with fire, then so be it. He’d learn otherwise as soon as the flames gathered enough momentum.
“I see. You’re using your wind barrier to increase the intensity and speed of the flames. Once they’re faster than I am, you intend to launch them and catch me off guard. Too bad your plan has been seen through.”
“Oh, it has? Yes, I suppose from that height my Master would be able to recognize my plan by now. However, it’s too late for you!”
Upon finishing his sentence, the magi stabbed his red sword into the ground. The strike caused the flames to glow, and then shatter. What sprung forth was not an inferno, but rather a geyser that headed straight for Assassin’s general location. The flames were not meant to illuminate, nor were they meant to strike the opponent. Rather, they were forming a magic circle, used to summon a torrent of power. Assassin was completely caught off guard. He had prepared for pinpoint flames, for Caster could not afford to burn the forest down. However, the geyser consumed the entire forest, cutting off Assassin’s escape route.
“With that nuisance over with, I suppose it’s time to bring Abigail back.”
With a nonchalant wave of his hand, the wind holding his Master afloat dissipated, and she began her descent. Quickly.
As soon as the water touched Assassin’s body, the geyser focused its power and began whirling. Bones cracked, and flesh was torn asunder. Assassin had thoroughly underestimated his opponent. However, Assassin had a trump card as well.
“Caster, what were you thinking just dropping me like that!?”
“It’s fine, you landed in a calming flow of water, did you not? Though I did tell you not to blame me if you ended up wet from my assault.”
“You never explain things thoroughly enough. I’ll blame you all I want!”
All of a sudden, the torrent buffeting Assassin shattered. Assassin was nowhere to be seen.
“The air is rich with magical energy. It seems our deal friend used his Noble Phantasm to escape. Interesting.”
“If he’s gone, I’m going to wring out my clothes. Don’t you dare peak. Also, why is that interesting, exactly?”
“An assassin with a defensive-based noble phantasm? Wouldn’t it make more sense to an assassin’s noble phantasm to assist in killing his enemies than in escaping or protecting?”
“Maybe it is an attack, and it just offset your spell.”
“Perhaps. By the way, it’s more attractive if your brassiere matches your panties.”
“CASTER, YOU PERVERT!”

I mean, um... interesting so far. The Servants thus far introduced seem to have a great deal of promise, and just in general I like the thought of taking a look at the Second War and seeing what all happened. Interesting premise; if you ever need a proofreader or want to run a concept by someone, shoot me a PM, I'm happy to help.
While it is true this has been done before, I think there needs to be a a time loop story for FSN. While I am working on some details, I do have a loop I want to post. Spoiler for Looped Minor: Loop #1:
Emiya Shirou blinked as he looked at his surroundings. As he stood confused on how he got into the halls of Fuyuki High School in the middle of the night, he had the strangest feeling of deja vu.
"Hey!"
Startled out of confusion, Shirou jumped back into a guarded stance and faced the owner of his ambusher. Nothing could have prepared him for the all to familiar form of the Servant Lancer.
"Lancer?!!" he managed to gasp out before he was pinned to the wall with Lancer's spear at his chest.
"Oh? You recognize me eh? So that little sprint their must have been some sort of reinforcement magic. You got farther then I expected," Lancer mocked as the edge of his Spear found its way on Shirou's throat.
Watching this, Shirou's eyes reflected not fear, but dread.
He recognized the scene before him.
This was the start of the Holy Grail War.
That part where he got stabbed in the heart.
Like hell that was going to happen again.
"Well, unluckily for you, since you saw us, your goin-,"
"TRACE ON!"
"eh?" was Lancer's only reaction before his mana was cut off and the pain set in.
"#$*@$%#$!&@!?$#$!!"
Shirou dismissed Rule Breaker as Lancer proved himself a true son of Ireland when he started swearing worse then a sailor's prostitute. He had no idea how he got back to this moment in time, but he was going to take full advantage of it.
"What gave you that idea Master?" snarled Lancer to his third master, Emiya Shirou, as his fellow ally, Saber recovered in his arms.
After contracting Lancer things were supposed to go differently. And they did.
Things went FUBAR for Emiya Shirou.
After a few mishaps, battles and the summoning of Saber, Rin had apparently become Shirou's sworn enemy.
That was when things got weird.
So here he was hiding in an old church from Tohsaka Rin and her servants Archer and Caster, while her ally Matou Sakura madly searched for him with her servants Rider and Berserker.
Shirou froze.
Wait. Wait a minute.
He was in an old church. Hiding from enemies. And low on Mana.
Oh crap.
"Oi master, me and Saber need a recharge. Since you suck as a mage, get over here and pull down your pants."
Lancer started taking off his armor. Saber was still unconscious.
It couldn't get any worse.
"Oh. I see you two mongrels are busy committing acts of depravity. Don't let me stop you. I, the King of Heroes shall now take Saber from your mongrel hands!"
While it is true this has been done before, I think there needs to be a a time loop story for FSN. While I am working on some details, I do have a loop I want to post. If anyone can think of better loops, please feel free to post them on here. I'd be interested to see other scenarios that screw Shirou over.
OK, seriously, you have Rin turning against Shirou, gaining two servants and trying to kill him, and you have Sakura gaining two servants, allying with Rin and also trying to kill him. Of that, only the first is really plausible, and perhaps also Rin trying to kill Shirou. Sakura would never turn against Shirou, except perhaps if she was Dark, and in that case she would sure as hell not be allied with Rin. Further, it is not really possible for a master to support two servants in the way you're thinking here, and they would not even try, because it weakens their servants to the point that they're better off with only one. Plus, I can see no way of having Sakura get Berserker.
So, it's a nice try, but in trying to screw Shirou over you've thrown in so many Diablous Ex Machinas it's just plain ridiculous.
