I don't think the "we" in the last line is accurate. Based on the context, I think it started out as a standard gender-bent reality, but then Yuuki became Yuki. Why? Two reasons: 1, in the first strip's first panel, Kyonko uses "atashi," which I doubt a freshly changed Kyon would use. 2, Asahina is male.

I suspect that Haruki was growing jealous of Kyonko's affection for Yuuki, and turned him into a girl because Haruki's subconscious couldn't imagine losing Kyonko to a girl. When Kyonko affirms that Nagato is still Nagato, Itsuko saw a chance for hot lesbian threesome action, but Mitsuuru stopped her.

At least, that's what I've decided to believe. Unless we find more comics in the series, I suspect we'll never know.

Probably is, but it almost looks more like Nagato without glasses to me. Though the expressing of emotion probably makes it Kyon.

And on a second glance, I can see it being more brown hair instead of grayish, now, though. xD;

Edit: Wouldn't their hair be the same color? Kyon and Kyonko's, I mean. o.0
