I will make the obligatory Haruhi Suzumiya recommendation here, since it is animated by the same studio that did Clannad and Kanon(2006), and there is a whole lot of supernatural stuff in Haruhi.

Try Bakeneko and its unlicensed sequel Mononoke. It should be what you're looking for. You might also like Kurozuka and Dance in the Vampire Bund. The latter is by the same studio and director as Madoka and also stars Yuuki Aoi in the leading role. I think her work in Dance is much better than her performance as Madoka, though that has more to do with Madoka being a much more limited role.

Well, dealings with the supernatural is sort of the entire point of Bakemonogatari. As far as your criteria for good animation goes it's great if you enjoyed the way Witches' Barriers were animated in Madoka Magica; the strange factor is definitely the same, so if you liked that you'll like this.

Probably watched it though, even if it's not on the list you provided. Eh.

I recommend Kara no Kyoukai. It's a series of seven films, each about murders that are taking place through supernatural means. The protagonist is Ryougi Shiki, a girl that has been raised in a family of demon hunters and has the ability to see the death of everything through her Mystic Eyes of Death Perception. She also has an almost insatable urge to kill. It definitely has some terrific animation:
Spoiler for sample:

Ga-Rei Zero = you can try Elfen Lied
Code Geass = you can try Full Metal Panic
Mai HiME = you can try Fate/Stay Night and Rozen Maiden

Otherwise I can also recommend:
Shiki
Ghost Hunt
Baccano!
FMA

Also, not super naturla but Phantom: Requiem for the Phantom are great action series wuth good plot and likeble characters. I think you will like it since some of the animes you liked I also did. Mai HiME and Ga-Rei Zero are my faves.

@ haak I've heard a lot of good things from that series of films so I guess I will have to look into it. Thanks.
@ kitten320 I already saw elfin lied and it was amazing I enjoyed watching it. As for the other series I will look into them I'm mostly interested in fate/stay night. Thank you.

Shounen Onmyouji has good animation, very likeable chars, and decent plot. Very supernatural.
Kekkaishi is good too, though does not really come close to SO imo.
Nurarihyon is decent too. An interest in shinto background helps.

So far, all leads are boys. If more grown up leads are of interest too, I also suggest Tenpou Ibun Ayakashi Ayashi.

Since you enjoyed Elfen Lied, you may have a tolerance for violence I guess. So I also suggest Claymore.

No Problem, also thought I could upgrade my recommendation... I do second Claymore, great series! Teresa's arc gives Ga-Rei Zero vibes a bit.

Since you liked Elfen Lied, you can try Deadman Wonderland, found a lot of similarities in them so far. Though series are ongoing and have only 6 episodes out. 6 more to go.

Angel Beats, supernatural story with comedy and drama. Ending was a bit rushed but still good. Also nice animation and great soundtracks

D.Gray Man series about exorcists hunting down Akumas with something more going on.

Senjou no Valkyria: Gallian Chronicles, at first it is normal military show but later super powers start to appear.

Soul Eater, nice series with super powers.
