First thing I thought of was Tales of Vesperia. The villain of the first half created a powerful beam weapon well within WMD margins (and then tried to activate a super-powered WMD that turned out not to be a weapon at all, but rather a barrier stopping an eldritch abomination from descending and eating the world).
You also get this in some parts of the Lyrical Nanoha series. Particularly in A's and StrikerS. In A's, you have the Tome of Darkness which expands exponentially to devour a massive area; in order to defeat it, they hit it with attacks that border on nuke level themselves then sent the regenerating remnants into space to hit it with a weapon that would destroy the entire city if it was fired against the ground. In StrikerS on the other hand everyone's fighting an arms dealer who's making/reactivating a superweapon. |

Senkou no Night Raid: "bad" guys could see future so they made nuke even before WW2 happens and try blow it up to threaten all nations to NOT start WW2.
Densetsu no Yuusha no Densetsu: Has "heroic relics" that are treated as WMD, some them are actually used to wipe out whole armies. Appleseed: I think had something. Argento Soma: Nukes were last ditch effort stop alliens from approaching they goal. Main cast managed barely to avoid that scenario. Dimension W I would also recommend mobile game Girls Frontline. It has great story. One of main character used banned "collapse fluid bomb", which is WMD. Collapse technology is very important there and it's also reason why majority of world is unhabitable and filled with radioctive zombies.

Green Legend Ran: a weapon of mass destruction called the Fireball Super High Efficient Incendiary Device is used by the rebel forces to destroy the alien base of the Rodo Empire that invaded and conquered Earth.

Garo Honoo no Kokuin The main organization that the main heroes follow was going to use a powerful weapon to kill all the monsters, but would destroy the city in the process. One of the heroes whose armor specializes in defense manages to stop it.
