Does it have to be a Magical girl show? I ask because the closest thing I've seen to Madoka Magica is probably Made in Abyss which is a fantasy adventure.
If not then I'd recommend Magical Girl Site, though it's a lot more crude in its "darkness".

In the beautifully-illustrated Mahou Shoujotai Arusu (aka "Tweeny Witches") young Arusu ("Alice") falls off a building into a magical world. While she wants everyone to use magic to make people happy, Arusu quickly learns there are others who would wield magic for darker purposes.

It doesn't really work that way, since Madoka is a deconstruction and without that, there will always seem to be something missing.
