My favorite series is still Cowboy Bebop, ever since I've seen it - when the original SDF Macross was dethroned for me. No easy feat.
CB had everything just the way I like: cool characters, mysteries, great animation, great voice work, GREAT MUSIC and an emotional (and very conclusive) ending. A lot has come close, but this series continues to hold the top spot in my mind's eye.

Probably Wings of Honneamise or Millennium Actress. Wings of Honneamise was the first anime I had ever seen that had developed a quasi-realistic world, culture, people and their history; Wings was the first time I actually witnessed the true power and imagination that animation can explore. It's only natural that Millennium Actress, a compelling personal drama, becomes a close second: near perfect direction, mixed with a wonderful story that beautifully blending fact and fiction in a near stream-of-conscious story that pushes the realms of animation storytelling.

Grave of the Fireflies- a story of two kids struggling to survive in World War 2 era Japan after their house gets bombed. Even though I've only seen this movie once, the emotional impact of it is so strong that I've never been able to watch it again. It's interesting to note that there's almost no music throughout the movie which I think actually makes the drama more effective and more real, which in a way it is (the movie's source material is semi-autobiographical and aside from some details, apparently isn't that far off from the truth).
