Since you didn't specify genre, I included action too. Some series might seem as comedy at first but once you get into second half, it starts to get depressing.

3000 Leagues in Search of Mother-Very depressing and emotional. One of the rare animes that made me shed my maiden tears.

Ayashi no Ceres-The MC, Aya, goes through such terrible experience and you can't help but feel sad for her loss

Uta Kata-do not be fooled by the magical girl genre, because it's actually sad

Hanbun no Tsuki ga Noboru Sora-Death is looming, yet there is hope......

Fushigi Yuugi-One of my very first animes. The first half is pretty light, but wait till you get to the second half.........

Casshern Sins-Some of the stories are very sad, and to add to that, the animation is absolutely haunting

Saikano-One of the saddest and most tragic romance anime IMO..the suffering that the hero has to go through because of the heroine's transformation is really heart-rending. It's also realistic; while the hero loves the heroine, he is also terrified of her because of her capabilities. it's unlike typical shoujo animes where "love triumphs over everything"

Kowarekake no Orgel - Cute and heartwarming but left me depressed at the end.

Angel Beats - Characters back stories and endings are painful to watch at times.

Puella Magi Madoka Magica - Starts off heartwarming but the pain and tragedy starts to pick up immediately after.

H20 - Footprints in the Sand - A story that deals with the pain and happiness of love, trust, and friendship.

Perhaps this thread should have [SPOILERS] in its topic headline. Many sad animes have sad conclusions. Sometimes those conclusions aren't what you expect.

That said, there are also stories that include sad events or sad characters even if those events or characters don't determine the final outcome. I've listed some of those types of shows here as well.

I second this particular anime movie. Its one of Miyazaki's best works (?). It depicts the life of a boy with his sister the last days of Imperial Japan. Every moments will hit your heart. Again, one of the best.

Sad anime lists aren't complete without Now and Then, Here and There.

Other adjectives often used to describe this show:

'Depressing'
'Hopeful'
'Emotional'
'Amazing'
'Engaging'

Don't let the first episode trick you. There's a reason for that episode, it isn't trolling on part of the director, but it also didn't prepare many people for what was coming when this show was initially released.

I strongly second underrated/not very well known series like Aoi Bungaku, Casshern Sins, Rainbow and Noein.

And a few ones no one've mentioned yet:

Fantastic Children - don't let the kiddyish art fool you. it's a beautiful and intense story of love and betrayal.
Hotarubi no Mori E - recent short movie based on a manga from the same author of Natsume Yuujinchou.
NANA - even though the anime verson didn't get to reach/explain a few key events, it's still heartbreaking.

Ie Naki Ko- a kid get's sold by his father to a traveling entertainer. So basically every episode he get's to fin out how horrible his life is. It's pretty damn good and it's a hidden gem(it's the best anime that i've ever seen).

Saikano Basically a weapon robot girl fighting in war to protect the people she loves and ever episode the war gets closer to the people she loves.

Wolf's Rain A group of wolves in search of paradise.

Like someone else mentioned Now and Then Here and There it's about a boy named shu who get's transported to a mysterious world. Basically every episode the situation gets worse.

Bokura Ga Ita for romance, perfect imho however sometimes the characters do stupid things for no other reason than to keep the drama alive.

a Tale of Memories followed by Melodies the sequel.. both great animes with some great sad moments.. two of my favourite animes.

Kimi ga Nozomu Eien.. Some people reckon it's stupid but personally think it's one of the most mature romance animes out there and is probably the most depressing anime I've seen.

Koi Kaze.. If you can get past the 27 year old brother falling in love with his 15 year old sister, you'll find a very mature serious anime which has many sad moments.
