Overpowered villain in non-fantasy setting
I never have found over-powered villains in fantasy settings like Full Metal Alchemist/Van Helsing/etc to be particularly scary.
For me the scariest villains ever were from current world or future world settings: Death Note(Light Yagami) Psycho Pass(Shogo Makishima) Babylon(Ai Magase) One thing they all have in common is they are over-powered, super intelligent in multiple areas(philosophy, psychology, politics. All 3 challenge the notion of what is good & evil in their world, and leave the viewer feeling deeply shaken and in discomfort at the end. Of the 3, Babylon scares me the most because: Spoiler for ending:

Only if you never questioned the tool to control the people that is morality. If you're following the Buddhist teachings of detachment you eventually reach a state of mind where morality is no longer of concern. You'll see the world more clearly and realize that justice is a tool and that good and evil are merely perspectives.
It's why I'm tired of stories that portray these things too simplistic.
