Overpowered villain in non-fantasy setting

For me the scariest villains ever were from current world or future world settings:

Death Note(Light Yagami)
Psycho Pass(Shogo Makishima)
Babylon(Ai Magase)

One thing they all have in common is they are over-powered, super intelligent in multiple areas(philosophy, psychology, politics.

All 3 challenge the notion of what is good & evil in their world, and leave the viewer feeling deeply shaken and in discomfort at the end.

Only if you never questioned the tool to control the people that is morality. If you're following the Buddhist teachings of detachment you eventually reach a state of mind where morality is no longer of concern. You'll see the world more clearly and realize that justice is a tool and that good and evil are merely perspectives.

It's why I'm tired of stories that portray these things too simplistic.
