Actually, there were a spate of articles at the beginning of the century on the prospects for STD and HIV infections among Japanese young people. For instance,

Another study of sexual behavior among young Japanese gave additional reasons to be concerned:

nese youth is drastically changing. They tend to increasingly engage in first coitus
at an earlier age, perform more oral sex, and participate in more sex with casual

have had over five sex partners ranked the second only after those who have had
a single partner. This indicates that young people’s sexual networks have become
highly expansive and interwoven. We have also found that Japanese youth are
actively involved in paid sex, at a rate nearly ten times that of their Western
counterparts. As a corollary of this situation, the abortion rate of teenagers has
doubled and the number of chlamydia and gonorrhea cases among youth has also
increased since 1995.
A quick search doesn't bring up more contemporary items on this subject, but it appears to be an issue for Japanese young people. Of course, the chances this would be dealt with in anime are close to nil.

From the recent study of Japanese Educational Association, Japanese teens with sexaul experience is declining. Their all time high record(for both genders of high school and middle school) is approximately 40%.

From the recent study of Japanese Health Association, Japanese teens' abortion cases are declining.

The trend showed that year 2005 is the major turning point. Some experts tried to use NEET cultural as the main factor. They said more teens are getting busy with game and anime. This answer seems weird, but there is no other competing answer right now.

And that's just off the top of my head.

Oh and by the way, the high rate of children in anime, whose parents are dead, so they are living alone, must have some cause.
We can blame about 50% of those to accidents involving cars and planes.
But the rest are more of a mystery and may hint to a great anime desease going on in the background, reaping mainly parents of main characters.
Don't forget:

"More Powerful than God Syndrome": A syndrome where a character, typically in a shonen manga, becomes so stupidly powerful that they become a boring invincible hero. Named for the fact that Goku of the Dragonball franchise is literally more powerful than a character stated to be God.

Also, as per crystalization, I suspect it may is not limited to anime and may be related to similar cases reported by the Global Defense Initiative and the SCP Foundation as Tiberium poisoning or exposure to SCP-409.
