In short, from Rei's perspective, she never deliberately hurt them, but they did deliberately hurt her in a very cruel way. The girls know that that's what Rei thinks. Spoiler for Episode 12 (End) + Review:

Excellent final episode. Akane and her friends are now confronting the crow (now in Alone form) to give Rei back, and when the world is still in danger, Akane is trying to fuse each one of her friends to kill it. Then Akane is reaching the abyss by saving Rei and that's where Vivid Red is born, creating a brightness to finally destroy the crow. I really liked Red out of all Vivids because of her shiny twintails and her provocative yet enticing looks, even though all she uses during her fight with the crow was her hands filled with magical effects. The world is finally saved, and Rei gives Akane her scarf given her tattoo of feathers disappeared. Too bad she leaves to return in her own world, and Akane was seriously moved by tears of joy...
I can't believe I was truly magnified by this finale, it was sublim in every aspects as well... I just cannot express these words when watching...
While inferior than Madoka Magica but still on par with Symphogear, it has a good beginning introducting the charming four heroines saving the world while taking their double identities into account, then when it hits the fan once Rei is introduced, serious stuff gets taken in, creating a major conflict between friendship and lost dimensions. It was pretty short due to its rushed character development and straightforward action story, but the final episode really redeems some of its weak aspects. The fanservice feels like it gets overboard at first but it doesn't look too bad overall. Music was great, the atmosphere doesn't feel like it gets taken too seriously even during the serious moments, I didn't waste time on it at all, it was flawed but god this is above average at best.

Of all the ways that the final battle could've ended, I didn't really think that it'd end with a freaking. Awesome. Orbital. FALCON. PUUUUUUUUUUUUUNCH!!!!!!!!!!!!!!!!

Well, good end overall, with Rei being able to return to her own world, Grandpa getting his body back, and Akane's mom coming home. And a possible lead into S2 at the end there.

More detailed discussion + final impressions

Spoiler for Final Operation spoilers:

The crow was really screwed up in the end. A bit cliched, but it worked pretty well in the context of the story. Vividred was nice, IMO, also appearing to be a close quarters fighter (so people that were disappointed that Himawari wasn't like that should be satisfied). All this talk about "friendship power" reminded me a lot of Nanoha and Symphogear, but it fit the ending. Also ending open to another series.

Also notice, for those who like that kind of thing, who Himawari addresses after the VividYellow docking end....

In the end, the series reminded me a lot Symphogear. A fun series without any particular second meaning. Excellent music (looking forward to the OST when the BDs with it ship), good animation overall, though not always consistent (save episode 10,which was probably the worst), and enjoyable story, despite being absurd. As for the negatives, the director's trademark "shots" somewhat annoyed me, but that's all.
I hope for another run, since there's a lot ideas that could be taken into account.
Also my limited edition BD vol. 1 shipped today. I hope I'll be able to get it soon...
