I recently obtained and watched all of the Narutaru series, and was blown away by the end half of it!

Spoiler:

It is cerebral like FLCL, yet it seems like such a kid show. Does anyone else know of some really dark or thought provoking anime out there? Give me something that you may have to watch two or three times before you really get a grip on what it is all about. Okay thanks, I look forward to all your suggestions.

If you are young and or sqeemish, or even easily disturbed then don't check out Narutaru... It honestly left me in a sort of daze for a few hours afterwards.

Check Alien-Nine. On the same drift, though the evilness is a little more subtle.

Alien Nine recommendation seconded, it's probably the most similar to Narutaru. Here's some more that falls under the "dark and/or thought provoking" tag (mostly and):

Serial Experiments Lain,
Boogiepop Phantom,
Neon Genesis Evangelion (might need a bit of patience until the second half),
Revolutionary Girl Utena (can be deceptive, intensifies towards the end),
Princess Tutu (might need a bit of patience too),
Now and Then, Here and There (might not quite be the style you're thinking of, but definitely fits both categories, though perhaps not the "have to watch it multiple times" one),
Key, the Metal Idol (by repute, haven't actually watched it yet),
Gunslinger Girl (not quite sure if it's thought provoking as such, and probably doesn't need rewatching, but definitely has good intellectual attributes, and darkness is certainly there).

Spoiler: Like the fact that both of Shiina's best friends were such tortured souls... both being abused by there fathers, Sakura Akira being pregnant by her dear old dad, and Hiro Ozaki being psychologically taxed to her limit, and fellow class mates. It was all very sudden and violent. But it wasn't only the blood shed that made this such a great anime to me. Is there any other plans for more of the series to come out? They sure left an aweful lot left unresolved. Do Sudo and his group ever take over the world? Does Turumaru take responsability for his new child? Sigh... so much un finished. Spoiler: Well in episode 11 she is saved by her prince.... the one guy who seems to have any kind of feeling for her whatsoever. During this time she begins to tell him wat is wrong and says "pre...." and it skips to another seen. Later it shows them in the nurse's office together with Akira trying to seduce the boy who helped her. Children often act out in this way as a direct response to sexual abuse. That aside... her father sits and looks through the album and speaks of how much of a good girl she was in the old days... such a "daddie's girl". This is also representative of a father's behavior who has been involved i this way. There are many other clues as well... the fact that she is willing to kill herself to escape the life she has been dealt, her constant illness, the way she and her father have such an up and down relationship. Watch it again and look carefully for the signs and you will surely see them. After all why else would she have killed the man in the end? She wasn't just a madwoman...
