Something like Narutaru. . .

I recently obtained and watched all of the Narutaru series, and was blown away by the end half of it!
Spoiler:
It is cerebral like FLCL, yet it seems like such a kid show. Does anyone else know of some really dark or thought provoking anime out there? Give me something that you may have to watch two or three times before you really get a grip on what it is all about. Okay thanks, I look forward to all your suggestions.

Warning. . .
If you are young and or sqeemish, or even easily disturbed then don't check out Narutaru... It honestly left me in a sort of daze for a few hours afterwards.

Check Alien-Nine. On the same drift, though the evilness is a little more subtle.

Alien Nine recommendation seconded, it's probably the most similar to Narutaru. Here's some more that falls under the "dark and/or thought provoking" tag (mostly and):

Serial Experiments Lain,
Boogiepop Phantom,
Neon Genesis Evangelion (might need a bit of patience until the second half),
Revolutionary Girl Utena (can be deceptive, intensifies towards the end),
Princess Tutu (might need a bit of patience too),
Now and Then, Here and There (might not quite be the style you're thinking of, but definitely fits both categories, though perhaps not the "have to watch it multiple times" one),
Key, the Metal Idol (by repute, haven't actually watched it yet),
Gunslinger Girl (not quite sure if it's thought provoking as such, and probably doesn't need rewatching, but definitely has good intellectual attributes, and darkness is certainly there).
