Something like Narutaru. . .
I recently obtained and watched all of the Narutaru series, and was blown away by the end half of it!

Warning. . . If you are young and or sqeemish, or even easily disturbed then don't check out Narutaru... It honestly left me in a sort of daze for a few hours afterwards. |

Alien Nine recommendation seconded, it's probably the most similar to Narutaru. Here's some more that falls under the "dark and/or thought provoking" tag (mostly and):
Serial Experiments Lain, Boogiepop Phantom, Neon Genesis Evangelion (might need a bit of patience until the second half), Revolutionary Girl Utena (can be deceptive, intensifies towards the end), Princess Tutu (might need a bit of patience too), Now and Then, Here and There (might not quite be the style you're thinking of, but definitely fits both categories, though perhaps not the "have to watch it multiple times" one), Key, the Metal Idol (by repute, haven't actually watched it yet), Gunslinger Girl (not quite sure if it's thought provoking as such, and probably doesn't need rewatching, but definitely has good intellectual attributes, and darkness is certainly there). |
