Which season of Galaxy Angel anime that has the plot based on the manga version? (Manga version rocks because there's some romance in it.)

None. The anime version has almost nothing to do with the manga version, except for the settings (Transbaal) and the base characters (Milfuelle, Mint, Vanilla, Forte, and Ranpha). Hence, you do not see Nomad along with Vanilla as the copyright to that character is owned by Madhouse.
