Since these types of games are known for having many different playable characters, it would be neat if there's different missions depending on who you're playing as. For example, let's say you're playing through the Marineford arc. If you're playing as Luffy, your mission is to reach the execution platform and rescue Ace; if you're playing as Marco, your mission is to protect Luffy from getting killed; if you're playing as one of the 3 admirals, your mission is to prevent the pirates from reaching the scaffold. This would allow for more replay value and gameplay variety.

Well, each stage in a musou games usually has a commanding officer that you need to protect at all cost in addition to yourself and once in a while you got an NPC you need to escort.
Personally IMO, with the game covering pretty much everything, I can't really see them sub divide the stage that much to make individual in-stage missions happen. I'm even doubting if we'll see the stage from Marine side as it is. IMO, at most you can play two sides on a stages with generic missions. For example, in Marineford, if you choose WB side, no matter who you play as, there'll be an Luffy escort mission and WB will be the commander that you need to keep safe. It you are playing as Luffy or WB, someone else will take over those roles or the roles might be eliminated. And just maybe, you might have special conversations between characters if you have certain characters nearing each other. That's my guess based on the mousou games that has been released.

This is certainly a chance that we could see a break away from the usual Musou games, and see a format that is much like Blackbeard's idea. It's worth a shot anyway, because after so many games, a change would be nice.
Though i'd be perfectly fine if the format stayed the same, as i always am with the Musou series.

base on the fact it seems to cover everything up to Marineford and beyond, and the way the Japanese articles billing it as a huge deal. it's obvious Tecmo-Koei/Namco-Bandai (god I hate these mergers) is pretty ambitious about this game. I just hope the execution would reflect it.

And so, we have an interview with the game's producers. I like the sound of it being a more ambitious project than previous musou titles. Also, I wonder if 1Up's referring to the title as "Pirate Warriors" may be a subtle hint towards an overseas release....?

That does sound like what the title would be like (aka Warriors: Gundam) But personally, if Koei can bring FoN on to U.S. I don't see why they won't do it for this one. I mean so far all the main Musou game has gotten the U.S. release with the exception Strikeforce 2 and system port versions and few Empires/Extreme Legend spinoff.

Seems like this game will have simplistic controls catering to the younger audience, but I hope there's an added layer of depth for those of us who want a challenge in the gameplay.

I don't think the control is cater specially for kids, I mean musou game always had simple control to begin with and I don't see how they can dumb it down even further than it already is. The series' control had always being:
Square=light attack Triangle=charge attack/combo finish attack Circle=musou attack X=jump L1,L2,R1,R2=character specific moves, sway moves, block, etc. The hard thing is how to find the right combo and equipment that can clear the crowd effectively, not get yourself surrounded, and pay attention to health bar in hard or fierce difficulty. Normal or below difficulty, you can use your 6-hit square combo or 4-hit charge combo to clear with ease. But really what I got from the interview is that the graphic will be more like Gundam Musou 3, which is not a bad thing.

Saint Seiya is technically not part of Musou family but point taken.
The good thing is that Koei is very good with porting other that a few spinoffs so I'm actually pretty confident it'll get U.S. and European release. Worse come to the worse, it's easily importable since PS3 is region-free.
