When they said "more accessible", I think they instead wanted to do away with the more subtle and obscure aspects - yet still widely discussed - of the show such as the Hedgehog's Dillemma - everything that makes Eva an intricate psychological story. Simplify, simplify, simplify.

Or maybe you're talking about the hum when its moving into the city, its just a floating sound effect, maybe caused by some sort of resonance from its movement. Anyway the high pitched squeal is one of Gainax's favourite clips from their sound palette. Originally the sound of Space Monsters in Top wo Nerae!. Besides this squeal, Ramiel had the other 2 sounds back in the original series.

Hell, if they explained everything right off the bat, they'd have no "hook," right? So think of the end as being a little teaser to make you want to see Eva 2.0. Spoiler for Spoiler, maybe:
