Is Tatsuya's unique ability to disintegrate and regenerate his own ability since he was born or did he receive it by some kind method? Also, his other abilities like his eyes. I hope it's his born ability, not the one where he get operated on.

We're starting to get into territory that I'm not as confident in. But as far as I'm aware of, Tatsuya was always considered a "below average" magician before his operation. Back then, his natural magic were his two basic abilities- "regeneration" and "decomposition". That said, those two abilities are considered basic by magicians. Most magicians can gently and slowly decompose a dead body or slowly evaporate a glass of water. Magicians could also use regeneration to heal a injury or make a broken glass "fit" again.
Where Tatsuya is special is that he takes the two abilities to their utmost extreme (beyond conventional thinking). He takes it to such a level that his two natural abilities for all intents and purposes are completely unique to Tatsuya and no one else. While Miyuki's natural ability is spirit freeze (an elite natural ability) which is extremely rare, there are still other people in the world with spirit freeze. However, no one else in the world takes "decomposition" and "regeneration" anywhere remotely close to the level Tatsuya currently does. The current Tatsuya can automatically heal a fatal injury without doing anything. He can extend decomposition across all organic and non-organic materials or life forms. He can also expand the scale of his decomposition into a bomb that will destroy a city. One of the reasons he is so low key is precisely because his abilities are classified as military secret. He's not supposed be walking around and showing off his abilities.
EDIT: Sadly, despite Tatsuya's best attempt at remaining out of the spotlight, he seems to always find himself in the spotlight. In volume 1, he attracted the attention of Student Council President... on the first freaking day of school. Eventually, he joins the Disciplinary Committee led by Mari. In volume 3, he was suggested as a possible CAD technician. He was going to refuse until his sister butted in and forced him into the position. In volume 4, he was trying to talk his way out of being a male rep replacement for the 9 School Tournament. Jumonji completely overruled him tyrant style. Poor guy, he tries to stay low and never succeeds. Then after defeating the Crimson Prince, he had the whole Numbered family coalition talking about him.
EDIT 2: I should mention that Tatsuya technically doesn't need his CAD (Material Burst is a different story). He can access magic straight from his mind. The only reason he's using CAD is to cover up his abilities. After all, wouldn't it be glaring if you can use magic without CAD (aside from Ancient Magic which is done by chants)?
In the Past Arc, Tatsuya didn't really have a handle on his two basic abilities. He was just starting to understand "regeneration" and he had a long way to go on "decomposition". That's why I said Tatsuya at this time was still weak. However, by the end of the arc, when Miyuki was injured, Tatsuya went berserk and we're formally introduced to the powerhouse in the current timeline (after that event where he revealed his abilities as a War-level magician, Japan was given a spot on the international council).
The supposed difference between pre-operation Tatsuya and post-operation Tatsuya is that post operation Tatsuya can work with magic beyond his two basic abilities. He now has access across all sorts of Magic, but with limited effectiveness in actual combat. That's why he was able to invent a bunch of a new moves, but not be able to effectively perform them in combat. He can physically perform the move (based on theory he came up with), but it's executed in a manner that's unpractical for combat. This is why if Tatsuya opts not to use his two primary abilities, he has to rely on a combination of skillful magic manipulation, physical martial arts, and battle tactics to defeat his opponent (which is exactly what he did against Hattori- the vice president).
The supposed original purpose of the operation was to let the chip assist Tatsuya in magic calculation and reading. What Tatsuya really ended using the chip for was for quick memorization and recall. He could memorize magic startups and scripts. Whereas others need to "boot up" their magic through a multi-step process with their CAD, Tatsuya can skip a lot of the extraneous and repetitive steps and access the magic straight from memory. It's part of the reason why his speed with magic is at an elite level. His opponent could be taking their sweet time working through everything when Tatsuya's attack is already in their face. In addition, his eyes can quickly analyze his opponent's script and then essentially interfere in the process with his decomposition ability and cause the CAD to crash.
Overall, Tatsuya has three natural talents- regeneration, decomposition, and a genius brain (he was born with that). He's a legit world leader in CAD development with his brain. Further, there is nothing concrete on whether the operation augmented his two natural abilities. You could easily make the argument that Tatsuya just didn't master his two basic abilities yet (he was less than 13 years old...). Beyond these, Tatsuya's operation didn't seem to affect his natural amount of magic (think of it as MP). From what I know, the quantity of magic is natural born and doesn't grow and decline over time and training. You're born with the amount you have. Thus far in the novel, Tatsuya has yet to run empty on his magic. In that sense, like his sister, he has a nearly inexhaustible supply of magic. Tatsuya's original problem was that he wasn't able to utilize that big tank of magic because he couldn't use all those sexy moves out there. It doesn't matter if you have enough magic to use a A level magic 100 times if you can't even activate A level magic.

Not a lot, but some of the VIP members knew once Tatsuya was forced to reveal his military background in web 3 (the arc after the 9 School arc). Still, the general public doesn't know since this is a military secret and Tatsuya fights with a helmet that covers his face.

Correct. Tatsuya was given permission to use his ace moves. In order to use his ace moves, he needs to receive permission from the military and then retrieve the proper military weapon/equipment. He also has to get permission from the "Four" family. There are two sergeants that have to go through a voice test and thumb test to access the weapon for Tatsuya. The military can't have Tatsuya walking around with a weapon that eventually destroyed a military port and a fleet of battleships (he used his large scale disintegration twice in Web 3).
It was quite funny. The Student Council President was focused on evacuation. Jumonji and the Crimson Prince were in command. Tatsuya led a squadron and destroyed the opposition. In order for Tatsuya to take command, the military had to reveal his identity as a captain in the army.
I guess I also need to mention a few things. Regeneration is automatic for Tatsuya. You can seemingly "kill" him 10 times and he'll automatically heal himself ten times. When used on objects or other humans, Tatsuya uses his eyes to analyze the composition and then reorganizes it. He can use this ability to recover an object or person the way they were a few minutes ago. The time limit seems to be 24 hours for how back Tatsuya can access. I'm not too sure about this, but Tatsuya can also seemingly understand the "past" of magic and how it was used. I don't understand the details of this myself.
For "Decomposition", there are technically 4 levels. There is the large scale Material Burst where a large area will rapidly rise in temperature and the area will start to steam until the whole area explodes and vaporizes into thin air. THAT is military secret and this requires special military equipment. Tatsuya first used it against a fleet at the age of 13. There is vaporization where where you can decompose humans, metal, magic... anything. At the age of 13, he used it against the infantry that already landed and left nothing behind. This is also military secret.
What's not a military secret is his regenerative ability and the other two more basic levels of "Decomposition". In effect, the other 2 respectively decomposes a magical script or a magic completely (difference is in one, the magic is starting up while in the other, the magic is already completed).

After reading whsie's spoiler and know how badass Tatsuya really is, I'm really interested in this series. I wasn't as interested at first because I didn't know he would be THAT strong.
Really, other people in this LN so far seem like bugs compared to him.
After reading all whsei's summaries, I checked how far was the manga and novel and found out that the manga has just started last year and novel was up to 4 volumes so far(Not sure with this though). Looks like it will take some time before we can see how badass Tatsuya is.
Vol 4 of published novel is only around ol 2 of web novel, but the good news is, since the author already write the story, the novel volume will come out regularly(no hiatus due to writer block)
the novel adaptation is just starting from the web novel. But I see that it really IS INTERESTING. But I think this series has a weakness but can be considered a strength too which depend on who reads its.
I like detailed work but for it's interest me more but for other sit might turn into wordy or hard to understand given that even the one who reads its are having hard time to understand it.

Is Tatsuya had a love interest or such the story shows any love interest for the MC or has all been weed out by Miyuki?
I'm a fan of a good incest story which shows I like few novels that had same them but for Miyuki and Tatsuya.... it just doesn't interest me <.< and given that this story had given other characters love interest and development but how about the MC? still lonely
