I think the anime you're referring to is Girls Bravo. The guy also had a phobia against girls as well and the world where he meets the main girl and said androphobic alien girl, is full of women.

You may never know, Yabuki-sensei has created many heroines with different personalities and interests, so he could use the androphobia card to add more humor and variety to the story. He's really great at doing that!

Oh, so that's what she's been doing these past few months...
