Spoiler for scene:

アルトが小さい頃のことを思い出しているとき、シェリルはオズマに起こされる。
アイくんによって、宇宙空間に投げだされたシェリルとそれに気付いたオズマを大気内に連れ戻され、その傍らにはグレイスも瀕死ながらも生き延びていた。
回想後に意識が戻ったアルトが、シェリル達を見つけ報告し、オズマ機が遠隔操作でオズマの元に。
シェリルがランカと合流。
アルトがバジュラにインプラントを打ち込まれていることを報告し、それを破壊すれば敵からバジュラを解放出来ることを伝える。
皆がそれならと破壊していくが、その最中にマクロスフロンティアが女王と結合してしまう。
結合体が撃った主砲の一線にクランが披弾。
アルトが交戦してきたブレラを説得。
最後にはブレラが感情を取り戻し、自らインプラントを引っこ抜く。
解放されたブレラが女王の核まで突撃し、それを打ち抜き破壊。
アルトは女王の前までいくがフロンティア船団のキャノンの一斉砲火から逃れる時間がなくなり、機体から降りて女王の掌の上でランカとシェリルに別れを告げる。
シェリルには愛の告白を。
一斉砲火から逃れるために女王はアルトを連れたまま緊急デフォールト。
そして戦いは終結。
アルトは行方不明、シェリルは最後の決戦で力を出し尽くしたのか意識不明に。
ほか主要キャラは生還してFin。

由上面的neta及2ch討論的片段來看
似乎公主被蟲后抓在掌心時，Frontier決定把大蟲后連同公主用加農砲一起轟掉(嘛，別小看大蟲后的F old功力就是了）
沒有逃離空檔的公主，在蟲后掌心抓緊時間做最後的告白：「抱歉蘭花，我不能回應你的心情。Sheryl，我愛你...」等

I am relieved they didn't pull another cop-out like in the series.
I was skeptical with how the movies would turn out--but I'm glad I was proven wrong.

The movie ended with an Alto x Sheryl ending, but rather bittersweet. It is not a totally happy ending. Sheryl at the end, is recovering from a coma, but she eventually recovers and is taking care of Alto. Ranka is fine, no scratches. Alto actually rejected Ranka in the movie and told her flatout that he loved Sheryl. - Tak __________________ BLESSED IS OUR GOD, THE LORD OF MIRACLES, FOR HE HAS SUPPLIED AN ENTIRE BATTALION WITH JUST FIVE ROUNDS OF AMMO AND TWO GRENADES!! Remember, the toes you step on today may be connected to the @ss you have to kiss tomorrow.
