The location is due to the unique situation with GN-drives compared to other Gundam universes. The GN-drive takes up almost the entire torso of a standard-sized MS, thus the pilot need to be located either above the Drive (like the Thrones) or below the Drive (like all other GN units).

The GN-X's isn't the only unit with the cockpit at that area. The Turn A Gundam also had it's cockpit over there too.
