In these kinds of anime, the Missing Parent is alive and being made a slave of an evil organization aiming to use the toys of the series to takeover/change the world. He/She then sends his child the tools to prevent it.

In Sei's case, Mr Iori redirected a Newtype pilot to him. Because you know what happens when a superior unit comes up against a superior pilot!
