with how hax L-Elf is it will probably only happen in the final battle. Cains is defeated and L-Elf takes VVV-2 to turn the tide. With how he trained L-Elf he probably prepped him to be a mage but didn't think he would turn on him like he did.

I don't know, given how Cain was grading his ability to kill his mentor I'd say L-Elf turning on him was expected to some extent.
