Dynasty Scans have some good doujin out there... Like Honey Crush (I wonder when they're going to finish it)
And recently, Shitsuji Shoujo to Ojousama is also good :3

There is Shoujo Sect...but I think that falls under hentai despite what others argue. But it is one of those where it would still be good if it was cleaned up.

Bakemonogatari has a nie yuri sub plot in ome episodes.

Sasameki Koto was, I think, more about watching the author torture the main character.

I only just bought Aoi Hana and Kiddy Girl so I haven't seent hem yet

Yami to Boshi to Hon no Tabibito I also plan to buy shortly.

Anyone know if Super Sex Soldiers is yuri?

i'm pretty sure My Little Pony: Friendship is magic is.
