I was wondering if anyone knows the name of this anime i saw a clip of, to me it looked like the main character was a persecon with green hair, she had the head gear that the persecons have

a green hair w/ persocom-like ears? are you referring to multi by any chance? if yes, then she's from the anime to heart and also from it's sequel to heart: remember my memories.

I watched it quite some time ago. It was a 6 episode OVA about Shinigami (No, not Shinigami no Ballad) and how they had their very own FBI-esque organization. I've been trying to remember the name to look for the manga.

Any help would be appreciated

I think you are remembering Descendants of Darkness AKA Yami no Matsuei. It is about shinigami who work for The Ministry of Hades. The ministry does seem rather FBI-esque. Their job is to track down errant souls and return them to the next world. Though of course the story gets much more complicated than that. The only way that my answer fails your description is that this is a 13 episode series, not six. Are you sure of its length?

I think Haohmaru looking for Inuyasha Movie. Girl with uniform jumped through the time well. Inside the well got star wave thing and went back to the past. The movie is in top notch quality.

That's Zero no Tsukaima. Not the most original series ever, but it's pretty good. Three episodes have been subbed so far. It's from mfi, so you can't download it here though.
