well peoples appearances usually changes over time, especially the case during a time-skip when kids turn into grown-ups.
Maybe not very much, but i still think that its not impossible considering that we haven't seen or heard about him.

my other teory was that fate somehow got to him, like possessed him or something.

And being Nagi's Master and being called as a man instead of a boy it really looks like he may be older than he looks and probably don't age at all so I don't think the Ostia Governor can be him...

Well yes normally I wouldn't put much weight to it since anime is know for all the weird colors and stuff, but I think this i a bit different. Its rather obvious that Heterochromia is some important physical trait for Arika, Asuna and their family its not like with those random hair colors that were put there to make cast look more diverse, so I think that Ken might ave done a bit of a research on the subject and left some hints.
