Nah. we also have skirt-esque and long boot design for man, but the on on the image is clearly different from those, and the shape of his thighs and calf clearly goes again a man.

I'm perfectly ok with men wearing miniskirts (i wouldn't, don't have the legs for it), and there's nothing wrong, or unmanly, about men wearing miniskirts, just ask the Scots (possibly from beyond arms reach and while wearing good running shoes).

i believe that the bottom half of the body is indeed too small, like top half is the man and the bottom half is a girl, a little girl instead of a lady if its actually a female.

The MC got special eyes where he can view the world like everything had stopped, but for some unknown reason he got intense headache when used it that he need to cover his eyes.

Hmm, I read the WN but it has been a long time since it got updated and I don't know at all who is the the girl in the cover of the third volume.

Seriously, its impossible for a guy to have those legs. It looks like someone with upper body of a male and lower body of a female. The artist could at least have placed some pants on him instead of something that revealed his woman like legs.
