Hunter X Hunter and Puella Magi Madoka Magica are two of my favorites that features many defining traits, such as the compelling, dark storylines and the interesting mindbreaking characters, not counting the high production values.

For me there's always a "best" anime once or twice every few months, but Great Teacher Onizuka (aka GTO) will always beat them all for me. Despite the fact that it's an old anime it has many genres throughout the series (it's like 50 something episodes long) from romance to drama to action to comedy and to much more.
I rarely watch live action as most have failed me in the past, but the live action created for GTO was splendid and very well done. I would recommend watching the live action after the animated series. Just to throw a #2 on the list out there, it would be Code Geass, which surprisingly (at least to me) had a similar concent GTO had which is incorporating multiple genres, has romance, drama, comedy, etc in it.

My Best are not all my favorite but I simply cant get tired of watching them.
For me, these animes had made a huge impact to the anime world as some became the prototype of future animes that will soon succeed them. Dragon Ball Card Captor Sakura Gundam Wing Rounin Kenshin Magic Knight RayEarth Visions of Escaflowne Full Metal Panic Full Metal Alchemist Clannad |

I'm just going to copy my top 5 from myanimelist.com:
Kuuchuu Buranko Very original characters and art style. Bakemonogatari The first SHAFT show I watched. I think it's the epitome of SHAFT + Shinbo, for better or worse. Texhnolyze Hiroshi Hamasaki created a very distinctive cyberpunk work. The atmosphere just completely absorbs me everytime I start watching this series. Shigurui Another Hiroshi Hamasaki masterpiece. Violent, introspective and atmospheric. Hamasaki's directional style is displayed very well in this work. Berserk Best medieval swordsmanship action anime there is. Screw the ending.

While I don't think this is the best anime ever, I will recommend Mashiro-Iro Symphony and Bungaku Shoujo (watch the Memoire OVAs first) based on your listing of Angel Beats! and Clannad in your favorites.
Otherwise, I'll drop one in for Time of Eve. It's an ONA that deals with the pseudo-scientific question of what would happen if robots were more like people. What it lacks in the originality of its idea is more than made up for by excellently written characters. Actually, I'm not even sure if characters is the proper word to describe anyone because they're realistic to the point where calling them people is more accurate. This believability helps with the robots in the series because you'll never know who is human and who isn't until they tell you. And truly, if you don't know, there's no difference. It's short, sweet, and provocative.

I am usually very critical of subjective labels such as best and what not but I happen to be in a dull mood right now and at this very moment, the anime that floats atop my head the fastest when I think of truly the most impressive anime I have watched is Mushishi. Bakeneko + Mononoke and Monster also come up relatively quick.
Of those mentioned in the thread so far, only Kuchu Buranko is at that level. I would put CCS, Texhnolyze, Phantom: Requiem of the Phantom and perhaps MI up there if I drew up an extended list. I have, however, seen and enjoyed at least some episodes of all the shows mentioned here so far. Some are just personal guilty pleasures (Nichijou, Bakemonogatari, Cross Game, S;G, Death Note etc.) while some are fun shows that aren't exactly as good as people would have you believe. And some are classics that I still have to see in their entirety. These attributes need not be mutually exclusive either. I am disappointed that somebody mentioned Durarara but made no mention of Baccano! and that Rurouni Kenshin was misspelled.

Here are the top 50 anime I've seen:
Spoiler for Top 50:
If I try to be more objective I'd say Kenshin, School Rumble, Monster, and Cowboy Bebop were the best. Tylor is my personal favorite. Detective Conan is the one I would miss the most if it didn't exist. Future Boy Conan is essentially a Ghibli movie in series form. Tsukikage Ran is the most underrated anime ever, with unique and beautiful music, outstanding action (among the most realistic sword fighting too), and fantastic characters. |
