Years late to the party, but better late than never?

The only reason it was used was because Nagisa was introduced with it, though it wasn't the smartest move to make.

Misuzu wasn't introduced with Aozora, was she now?
There are two different "Nagisa" themes. One is simply called "Nagisa" and it's basically just the lyric-less Dango Daikazoku theme. The other is "Nagisa: Parting at the Foot of the Hill". It starts off the same, but diverges around the 1:55 mark (in the OST) where it becomes very... ethereal sounding. The "Nagisa: Parting" theme was specifically made for the death scene. It's at roughly 19:45 in the episode (right after Nagisa's hand falls to the futon) where you hear that it's the Parting theme. That's not a different track. That's the same song. There's definitely parts of Nagisa's theme that get slightly upbeat, but overall the whole theme is mostly neutral. I think the song fits beautifully for the scene.

Spoiler for For Future Episodes/Sickness:

I'm not sure how you can justify that statement. In the anime, she specifically tells Tomoya she wants to have a child. That's about as planned as you can get. In the VN, she gets pregnant within the first month of marriage. Considering they lived together for a year before marriage but managed to not get Nagisa pregnant during that year makes it pretty clear that after marriage they were trying, or at the very least, weren't concerned about prevention anymore. It's not as though Japanese people are so ignorant that they don't realize penis+vagina+ejaculation=baby. The only people who ask Nagisa initially if she's going to keep the baby are her parents, implying that the couple never specifically sought out their advice on the matter beforehand, but that doesn't mean that they weren't trying to conceive. Tomoya doesn't question Nagisa's decision to keep the baby until she gets sick and the health of the mother during the delivery is brought into question.
