Kino from "Kino's Journey" is first for me. She always defines a strong anime character in my eyes. She is not physically strong, but uses her knowledge, training and pure resiliency to overcome terrible tragedy at many a turn. She also retains her femininity as well, which is all too rare in many strong female charcters.

Nausicaa (spelling?) is probably next in line. Intellectually and politically adept with an amazing side of compassion. I havbe always applauded Miyazaki for his frequent use of strong female characters in lead roles and Nausicaa lays the blueprint for how to center a story around a female lead while appealing to all viewers.

I'd like to say Balalaika... but I just remembered her editing porno flicks... A commander doing a peons job is minus bad ass points.
Roberta is pretty bad ass for me. Going against a unit of the US Army alone... taking drugs... going insane....
Motoko Kusanagi is another badass... prolly the baddest ass there is. But I wonder if she'll still be that bad ass if she has an ordinary human body.
Revy... yeah... she's pretty bad ass.. but somehow, after meeting rock, she's less in the bad ass category.. but maybe its only my opinion.
Claymore girls... yep pretty much badass bunch.

Maya from Occult Gakuen that started a week ago is freaking awesome.

Re-l Mayer from Ergo Proxy is also feminista made of win.

The Major from Ghost in The Shell is also awesome, but mainly how she was portrayed in the 2nd season.

Ryougi Shiki, Arcueid Brunestud and Saber would also qualify in my book. Type-Moon does know how to make them like that.

Roberta from Black Lagoon is the most badass out of all badass women in that series. And considering how many badass women the series has, that says something.

Fabiola also gets an honorary mention for having the guts to stand up to Revy and call out Rock at the end of the arc. Seriously. What the girl lacks in badass fighting, she makes up for with a badass personality.
