I plan to make it ambigious as to whether or not they're the same. On one hand, he never meets them at the same time. On the other hand, he walks home with Charles to his dad's place, goes the opposite way to the market, and somehow Charlotte still beats him there.

He does get suspicious about it later on. The fact that Charles blushes when he holds his hand sends mixed messages.

Of all four (yes, four pair of half-identical twins), the only one remotely possible to substitute each other is Charles/Charlotte pair, the catch? Everyone else just way too varied in height and body shape, especially Ichika/Madoka, even if all of them has the same face as their other half. And still there's few people who is not fooled. This is the closest thing to a subversion in TLR Stratos, everything else is bound to law of anime.

Edelweiss' machine: Prototype IS that is designed to surpass White Knight..... as well as Byakushiki because they use the same core....
Name of the machine is Platinum Knight (if you translate the name for Platinum literally, you get White Gold.... which is technically the color scheme of the machine: White and Gold)

The machine is not a one-man effort but a collective group effort.....

Meh, I'll relegate it to "Generic disease 24": The disease evry dead parent gets that never gets explicitly named.

Still, I need to know if I should make it fully idealistic and have her live or cynical and have her die.

It's up to you really, longer spinoff like Laura's allow extra dosage of drama, while actual Daydream chapter won't allow it (too insane).

Since everyone always make Charlotte super tragic, however, how about you make this one much more lighthearted and idealistic?
