Is it known who killed Assassin in Fate? It was only mentioned by Caster that Assassin was "defeated".

Seeing that he defeated almost every Servant in UBW and that nobody attacked the Temple after beating him, I'd guess that it was Gilgamesh.

Or he just went back to teaching after Caster disappeared and that crazy war business was done with. We can't really know for sure unless Word of God decides to tell us.

Why aren't they together in Fate as they are in UBW and HF? Something happened? Or did she just hide his identity? (Which was exposed in UBW and in HF they were either a corpse or a soon-to-be corpse)

Well Caster killed her master, IDK if it was Kuzuki or not lol. I've always thought Caster's master was Luvia.

They weren't always together in UBW, Kuzuki just spent more time around her later on due to getting his identity revealed.

It was her "original summoner" whose identity, as far as I know, was never revealed. I didn't watch/read/play anything aside from F/sn and F/0, but from what I read in the wiki, Luvia cannot be Caster's summoner as Luvia is confirmed alive after both UBW and HF and Caster's original master abused(?) her and wasted his(?) command seals to force her to obey, but once the summoner used all 3, she took lethal revenge immidietly.

What confused me was that in the Fate route she openly bragged about killing her "Master", but didn't say anything about Kuzuki. After reading some of the posts here, I guess she simply didn't want to reveal his involvment.

Kuzuki is still her substitute master in Fate, but because of the way the route proceeds Shirou doesn't find out, and Caster is hardly likely to put him in danger by needlessly exposing him.

I assumed Caster was assigned to a random psycho like in Zero, because nobody wants to summon Caster

She would be my first choice though~

No, masters don't get to choose the class of their servant, excepting Berserker and Assassin. They only get to pick a catalyst and hope they get the servant they're aiming for.

Yes but, if a sword is the catalyst, it could be a Saber or possibly Rider. The same can be said if a lance or bow is used as catalyst. Or even a saddle. So technically, yes, a master can choose their servant if they take the right steps

And tehy do it early enough: if someone summoned a Rider already, your saddle will not summon one

The third war had 2 saber class servants. Both were summoned by the Edelfelt family who had 2 masters.
