Actually, it would be hard to say at this point. A nuclear reactor functions as a "controlled" fission process. That means that while the neutrons are flying around like in an atom bomb, they are kept to a steady rate such that they would not go out of control. And from what it seemed in Ep 9, all the Neutron Stampeder seems to do is to set the free neutrons in a nuke moving thereby triggering the fission reaction (which causes the bombs to explode, since in a bomb the process is not controlled). But in a nuclear reactor the reaction is already triggered, the N-Stampeder should not do anything.
Of course, depending on what the official function of the N-Stampeder is, this may change. And once again, the N-Stampeder does not destroy. It's not a beam made of neutrons. All it did in Ep 9 was to set off the nuclear missiles within the Windams's missile launchers and the battleships' missile racks, which caused them to all to explode and to take the rest of the fleet down with them. Basically it meant the EA's weapons were used against themselves.

Even If The one who pilot Freedom is me, i also intend to stay clear from that kind of fire....I think that is the last thing i would be fighting with other then the GENESIS weapon
